will the new mini plots be available to both sides of the war?
No. They are both linked to the main plot, so you cannot play them if you start as Terran Commander.
Still shell shocked by this one.
It looks like some heavy modding is in order after the patch...

Well egosoft havnt broken compatibly with older saves yet (as far as I know).. So I doubt they plan on doing this time, your save should be fine.

So onto the details:
Fixed: Stuck comms windows.
I have had this problem, it can get annoying when it happens and you're trying to keep tabs on something in mini-monitor so this is welcome news.
Fixed: RRF stopping ship commands when it shouldn't.
If we assume that this is the cause of ships reverting to 'None' orders when they get shot in the warzone it should solve the problem of the blockade through gratuitous use of Springblossoms.
Missing Fix: Escort M4s from Heavy Load Transporter Escort Missions not being deleted at the end of a mission.
These are starting to pile up in sectors I'm active in. They have said that any fix won't remove the escorts already in game just prevent new ones from turning up. As such it may be necessary to use the Orphan Missile Exploit to remove the extra ships.

After I started AP I read about all the features that previous X3 games had (never played any other x3 game before) like a special station for player, khaak systems, that big ship the goners had, etc. Kinda felt I was missing out on a lot, so I was ready for this from day one
. Anyway, does anyone know what new ships they added? Or do they mean khaak ships that were in other games?
