I'm an idiot and I didn't prepare properly for a delivery job. I needed to deliver 10 of something 47 jumps away and wasn't paying attention to the amount and thought that's all I needed to take, now I need to go all the way back and get the other six to finish this mission, but I really don't want to do a 94 jump round trip just for like half a million credits. This seems like a massive waste of time. However, I have never abandoned a mission so I don't know how it would impact me.

It doesnt really matter at all, just that you will see a 1 in the abandon mission count - thats all. You will bound to abandon quite a few missions when playing; either because you find its not worth the effort, run out of time etc.
