Is it possible to actually get their ships I have acquired some of the missiles and 1 alpha kyon emitter but I want to know if I can actually use them

It is possible to get Khaak M3, M4 and M5's like any normal ship - although their chance to bail is fairly low. As for M6 and higher, its not possible. However in X3AP, there are random free Khaak M6 you can claim.

So if I can get all their ships then is there any way I can increase thei chances of bailing, and a succeslful boarding

You can't board any Khaak ships in TC Scott. and you need to get pretty lucky for an M3/4/5 to bail. Even then, it's not really worth it as almost any standard ship of the same class is far better.
